Read the six main novels in order. The first three form an initial school trilogy, while books four through six continue the same characters and bring their larger story to a conclusion.
Save the two Rise and Fall prequels until after the main series. The Ever Never Handbook is an optional reference book, and Coven is a graphic side story for readers who already know Hester, Anadil, and Dot.
